1800 is an election year, and once again the Anti-Federalist party nominates T.J. for the presidency. Adams is once again nominated as the Federalist Candidate for the presidency. The election of 1800 is a very vicious election season with the Federalists painting T.J. as a villain to basic human right, and the Anti-Federalist painting Adams as a dictator and usurper. Church congregations get involved and some even threaten Hell to their congregation for voting "poorly". In the end, however, due to unpopular taxes and acts passed during his administration (e.g. Alien and Sedition Acts of 1789) as well as in-party fighting Adams loses the election to T.J. and Aaron Burr. After defeating Adams, T.J. and Burr find themselves in tie, and so the vote is given to the the Federalist-controlled House of Representatives. In the end T.J. the House elects T.J. as the third president of the United States. He is then sworn into office by Chief Justice John Marshall on March 4th, 1801 and holds the office for two terms.

As the new president of the United States, T.J. seeks to use his presidency to return the nation to a more republican form of government . During the previous Federalist administration, the federal government experiences an increase in its power, an increase that T.J. hopes to rescind and/or diminish under his administration. This increase in centralization is perceived to be a threat to human liberties and a reflection of the "old world" style of government, and soon after being sworn into office T.J.'s administration begins rescinding acts of the previous administration that either centralized power or were deemed a threat to human liberties, and begin enacting legislation that promoted and/or supported human liberties.

Some of the most notable events during his presidency include: First Barbary War (1801--1805), Establishment of West Point (1802), Marbury v. Madison (1803), Louisiana Purchase (1803), Passage of the Twelfth Amendment (1803), Lewis and Clark Expedition (1804--1806), Aaron Burr Conspiracy (1805--1807), and the Chesapeake-Leopard Affair (1806--1809).

As T.J.'s term comes to an end so does much of his public life, though there are still a few notable events in which T.J. is either connected or involved. A couple days before his leave of office, in a letter to Pierre Samuel du Pont de Nemours, a French economist, publisher, government official, and long-time friend to Jefferson, Jefferson imparts his feelings regarding his retirement from public life writing:

"all these concerns I am now leaving to be settled by my friend Mr. Madison. within a few days I retire to my family, my books, & farms & having gained the harbor myself, I shall look on my friends still buffeting the storm, with anxiety indeed, but not with envy. never did prisoner, released from his chains, feel such relief as I shall on shaking off the shackles of power. nature intended me for the tranquil pursuits of science, by rendering them my supreme delight. but the enormities of the times in which I have lived, have forced me to take a part in resisting them, and to commit myself on the boisterous ocean of political passions"
