After the end of the Crimean War, in view of the death of Paskevich in January 1856, Potapov was granted the post of adjutant to Emperor Alexander II . Since June 1857, he took part in the work of the commission established to consider investigative cases and order sentences on riots and abuses to supply troops of the former Crimean and Southern armies, and from 1858 to 1860 he was in Moscow, at the disposal of the general from infantry M. N Muravyov , who headed this commission.

In June 1860, Potapov was appointed Acting St. Petersburg Chief Police Officer , and in August he was promoted to Major General and enlisted in the retinue of His Imperial Majesty . In November, he was transferred by the Chief Police Officer to Moscow, but already in July of the following year, Alexander II sent the general to Warsaw, entrusting him with the reorganization of the Warsaw police.

In October 1861, Potapov took up the post of chief of staff of the Separate Gendarmes Corps , and on December 15, he concurrently headed the Third Division of His Imperial Majesty's own Chancery . In this post, he gained fame thanks to the high-profile case of N. G. Chernyshevsky , which ended with a conviction and exile of the writer.

In July 1864, despite the successful conduct of business, Potapov’s career in St. Petersburg was interrupted due to his appointment as civilian assistant to the Vilnius Governor-General M.N. Muravyov, whose general had once been subordinate. But here, Potapov did not last long: the punitive measures taken by Muravyov against the Poles and Lithuanians provoked first secret, and then obvious opposition on his part. As a result, on April 17, 1865, the post of assistant to the governor-general was abolished, and Potapov himself was dismissed.

Upon learning of the conflict between Muravyov and Potapov, Alexander II sent the latter to the Don to revise the position of the former serfs , and soon, in October 1865, appointed him the ataman of the Don Army . A year later, Potapov was promoted to lieutenant general , after which he became a military ataman of the Donskoy Army with the rights of governor general and commander of the military district. As governor-general, Potapov developed a project for the establishment of a military school in Novocherkassk , which, however, was already implemented under his successor.
