During its independence, the Federal Republic of Central America faced many problems, which rose in tension until the Central American Civil War. The Civil War began when Nicaragua separated from the federation shortly followed by Honduras and Costa Rica.

Fighting would continued from Guatemala and El Salvador until February 1841, when El Salvador also seceded, marking the de facto end of the war.

Guatemalan forces would continue fighting in spite of the Congress of San Salvador [which declared that the provinces were free to create their own independent republics.] until the Siege of San José. Following the capture of the city, Costa Rican rebels captured former president Francisco Morazán and executed him, ending the civil war.
